SMD 原理

GMX-SMD (Pull code)

1.  The basic collective pull coordinates are a distance, angle and dihedral angle between centers of mass of groups atoms, the so-called “pull groups”.
2. 由于 pull code 里往往会设置 pull_coord1_dim   = N N Y，这样只会在一个维度 牵引，默认输出的 smd_pullx.xvg 里面的 position 对应的也是 这个维度上的距离牵引值（可以在pymol 里计算 设置的两个组各自的质心，就会发现 smd_pullx.xvg 第一帧大概就是这个值）
3. pull_coord1_type        = constraint 可能可以实现恒速 smd, 要测试
